How do I put proficiencies into the different kinds of weapons? It says I have 5 empty slots, but I don't know how to use them.

There are certain men that can train you (Porphiron for example), you have to talk to him and ask him for training, then, if you are a fighter, you can choose your profiencies. I can't remember the names of the other(s) that can train you, but there are several.
